Rully Rahadian memiliki kepakaran utama di bidang Ekologi dan Entomologi. Fokus penelitiannya mencakup struktur komunitas mikroartropoda tanah sebagai bioindikator kualitas tanah, ekologi agroforestri berbasis kopi, pengelolaan sampah berbasis biologi tanah, serta kajian kesesuaian indeks kualitas hayati tanah di lahan tropis. Penelitian beliau banyak diterapkan untuk mengevaluasi kesuburan tanah dan dampak alih fungsi lahan terhadap ekosistem.
